Tadžikistanin sisällissota käytiin vuosina 1992–1997 presidentti Emomali Rahmonia tukevien ja vastustavien joukkojen välillä.[1] Sodassa kuoli eri arvioiden mukaan 25 000 – 100 000 ihmistä.[2]

Tadžikistan itsenäistyi hajoavasta Neuvostoliitosta syyskuussa 1991. Marraskuun 1991 vaaleissa presidentiksi valittiin entinen kommunistijohtaja Rahmon Nabijev. Oppositio koki tulleensa kaltoinkohdelluksi, ja aloitti mielenosoitukset pääkaupungissa. Hallituksen joukkojen avattua tulen mielenosoittajia kohti levottomuudet levisivät myös muualle maahan. Oppositio pakotti Nabijevin eroamaan ja otti vallan vähäksi aikaa, mutta marraskuussa 1992 Rahmon (silloinen Rahmonov) nousi valtaan venäläisten joukkojen tuella. Suuria joukkoja lähti maanpakoon Afganistaniin, ja rajaseudulla käytiin taisteluita islamilaisfundamentalistien ja venäläisten välillä.[3]

Vuonna 1994 saatiin aikaan aselepo ja kesäkuussa 1997 YK:n välittämä rauhansopimus, jota Venäjä ja Iran lupasivat turvata. Sodassa kuoli kymmeniätuhansia ihmisiä, ja puoli miljoonaa lähti kodeistaan.[3]

Iranin on syytetty kouluttaneen opposition joukkoja, mutta se on kiistänyt syytökset.[4]
