Brotherhood should fall under the main storyline. Ubisoft has confirmed this hundreds of times. It is a continuation of Assassin's Creed 2, not a spin off. SWJS: The All Knowing Destroy All Humans! I edited the template and moved Brotherhood to main series, it just makes sense: it takes place in the main storyline, it advances Desmond's story while adding even more information about current-day Templars.
