1861年7月，美利堅聯盟國總統傑佛遜·戴維斯任命亨特為任邦聯國務卿。1862年2月18日，亨特當選為邦聯参议院議員後辭職。亨特在維吉尼亞州里士滿任職参议院議員至戰爭結束，並擔任臨時議長。他的肖像出現在邦聯10美元鈔票上。[11]
