後深草天皇（ごふかくさてんのう、1243年6月28日〈寛元元年6月10日〉）- 1304年8月17日〈嘉元2年7月16日〉[1]）は、日本の第89代天皇（在位:1246年2月16日〈寛元4年1月29日〉- 1260年1月9日〈正元元年11月26日〉）。諱は久仁（ひさひと）。
後嵯峨天皇の皇子。母は中宮・西園寺姞子（大宮院）。北朝（持明院統）かつ今日の皇室の祖。父母が自身より弟の亀山天皇を寵愛し治天の君としたことに不満を抱き、やがて後深草系の北朝と亀山系の南朝（大覚寺統）による対立が生じる端緒となった。『増鏡』などでは内裏焼亡のさいに足が立たなかったなどと書かれている。
寛元元年（1243年）6月、外祖父・太政大臣実氏の今出川邸第にて誕生、生後2ヶ月で立太子。同4年（1246年）正月、後嵯峨天皇の譲位により数え4歳（満年齢で2歳）で践祚・即位。在位中は後嵯峨上皇が院政を敷き、直接政務を見ることはなかった。正元元年（1259年）に瘧病を患い、同11月、後嵯峨上皇の要請で、17歳で亀山天皇に譲位。
文永5年（1268年）に、後嵯峨上皇の指示により、年長の後深草上皇の皇子熈仁親王を差し置いて亀山天皇の皇子世仁親王が立太子した。ここから、後深草上皇の血統（持明院統）と亀山天皇の血統（大覚寺統）の対立が始まる。同9年（1272年）、後嵯峨法皇が治天と皇位の決定権についてすべてを鎌倉幕府に委ねる形で崩御すると、幕府は後深草上皇・亀山天皇の兄弟どちらとも決めかねて、2人の母后・大宮院に諮問し、法皇の素意が亀山天皇親政にあるとの返答を得て、2年後、文永11年（1274年）1月、亀山天皇は後宇多天皇に譲位し、治天の君として院政を開始した。これに不満を抱いた後深草上皇は、翌建治元年（1275年）、太上天皇の尊号辞退と出家の意思を表明し、時の関東申次で後深草上皇寄りの西園寺実兼（大宮院の甥）が執権北条時宗と折衝し、後深草上皇の皇子熈仁親王（伏見天皇）を同年中に立太子させることに成功した。その後、弘安3年（1280年）頃から後深草上皇方による後宇多天皇退位と皇太子擁立の動きが強まり、ついに同10年（1287年）10月、伏見天皇即位に伴い院政を開始した。また正応2年（1289年）10月には第六皇子・久明親王を鎌倉将軍として下向させ、その後しばらく持明院統に有利な体勢が続いた。
正応3年（1290年）2月、出家し法諱を素実とし、公式の院政を停めたが、その後も政治への関与が続き、持明院統の中心としてその繁栄に努めた。嘉元2年（1304年）、冷泉富小路殿で崩御、宝算62。
なお、後深草天皇は幼少時に宣陽門院の猶子となり、建長3年（1251年）にその所領・長講堂領を譲渡された。当初はこの荘園群も院政を敷いていた父・後嵯峨院の管轄のもとにあったが、文永4年（1267年）に後嵯峨院は出家に先立ち、長講堂領の一切の権利を後深草院に譲渡した。以降は、後深草天皇の子孫・持明院統の天皇に受け継がれ、持明院統の主な経済基盤になった。
御陵（深草北陵）に因んで「後深草院」と追号。第54代仁明天皇の別称が深草帝だったため、後の字が付くが[2]、普通の天皇の加後号のように音読みすると「後深草（ごふかうさ）＝御不孝者」に通じるのを憚り、この天皇に限って、「後」の字を訓読みして「のちの―ふかうさ」院と称したという[3]。しかし、別の資料によれば宮中では依然として「ごふかうさ」と読んでいたとされ、不審でもある。明治以後、院号は廃止され、後深草天皇と称されるようになる。それに伴い、読みも正式に「ごふかくさ」に定着。ほかに居所とした常盤井殿や冷泉富小路殿にちなんだ異名もある。
陵（みささぎ）は、宮内庁により京都府京都市伏見区深草坊町にある深草北陵（ふかくさきたのみささぎ）に治定されている。宮内庁上の形式は方形堂。深草北陵には持明院統歴代が葬られており、「深草十二帝陵」とも称される。
深草山中に葬られたのは、天皇の生前の希望という。
また皇居では、皇霊殿（宮中三殿の1つ）において他の歴代天皇・皇族とともに天皇の霊が祀られている。
